On the preferences page there is a list of variables for emails that are sent to the class. I recently changed the A record of an already purchased domain to resolve to my class creator site.

Where do I change the $homepage$ variable to display my new domain link in my emails?

When you clicked the Register Domain link on your site and entered your domain name, that set the variable. Yours is already correct.
