Is there a way to organize the customizable links or any of the links once they have been made. i.e. move them one under the other without making them all over again?

The #1 most requested improvement to the system is the ability to organize customizable links. And that's coming. We have several more pressing issues to tackle first and then we'll get to that. But yes, that's definitely something we'll be adding. In fact you'll have the ability to control all links, their sort order, and the name of each link as well, including the names of non customizable links too.
